Nikon D300 and focus settings

Hi folks,
As per the title of the thread I am after advice regarding the various focus settings that people use when taking pictures of birds in flight using a large telephoto lens.

I like to keep the focus active whilst tracking the bird but at the moment the lens is sometimes hunting and I feel it is down to me meddling with settings as opposed to the lens.

At the moment I have the Sigma 500mm F4.5 lens but that will shortly be changed for the Nikon F4 500 VR lens
