What can I put in birdbath that kill pathogens but not harmful to birds, chipmunks, and squirrels?

Change the water regularly. Simpler. Safer.

Once a week I add bleach to the water and rub it down and then hose it out completely before I fill it again.

I change the water (no bleach yet) every few days, not sure if that will be sufficient. Thanks again.

If you are using tap water it might already have weak bleach (sodium hypochlorite) in it anyway.
But yes, bleach should be reasonable safe to use intermittently to disinfect, as it dissipates fairly quickly under UV.
